Windows 10: No storage left on empty drive.. why??!!

So I'm looking at the storage on my laptop right now, and in desparate need of every last gigabyte. The thing is its telling me I've got 9.39 GB worth of files in my temporary storage, but when i open that up its less than 1GB. Where is the rest at?? Could it be a virus or something??!! Is there hope??

Files left in the $RECYCLE.BIN directory even after emptying it

While defragging my 1TB HDD, something caught my eye in the files list:





There are some (big) files left in the $RECYCLE.BIN directory, even if I've emptied it.
I tried running the disk cleaning utility, but it lists nothing to be cleaned.
This PC was formatted at least twice since the last modified date on some of those files (December 2018). This HDD is used as a storage drive only, Windows 10 is installed on the 240GB SSD I also have in my PC.
Is it possible Windows is not removing them because of they're files that were put in the bin, and I didn't empty it before formatting? Would it be safe to manually remove them via CMD?

EDIT: I found at least 10 more directories in there, and all the files in them are in total ~86GB!

I suggest you to update Storage controller drivers and check if it helps.

Steps 1:

• 
  Press Windows key + X.
  
• 
  Select Device manager.
  
• 
  Expand Storage controller.
  
• 
  Right click on the driver and Update the drivers.
  

Steps 2: Windows 10 has a built-in troubleshooter to check and fix issues with hardware and devices. I would suggest you to run this troubleshooter to check if the issue
is with device. Refer these steps:

• 
  Press Windows key +X, select Control panel.
  
• 
  Change the view by option on the top right to Large icons.
  
• 
  Click on troubleshooting and click on the view all option on the left panel.
  
• 
  Run the Hardware and devices troubleshooter.

File Explorer is not hiding empty USB drives, despite setting to 'hide empty drives'

In Win10 File Explorer, I've set the option to 'Hide empty drives' (View->Options->View).

When I click 'This PC', the empty drives are shown but greyed out. But in the Folder Navigation Pane (left side of window), the drives are shown normally -- they appear as just a drive letter, eg., "(L". I expect/want them to not be listed. Instead,
they are listed twice, once under 'This PC' and again under 'Desktop'. Five such empty USB drives are listed, so that's 10 lines that I wish would be hidden to allow more useful info to appear (cut down on scrolling).

Is there a way to hide empty drives, ie., drives with no media?

('Disk Management' nicely hides them in its top subwindow, and lists them as in its bottom list with 'no media'.)

I did a search on this and found lots of people similarly looking for solutions, but found no clear working solution (none that look worth trying scary-looking registry edits).

Is this a known Microsoft bug (if so, is there a bug status listing?), or is there some setting I'm not aware of?

This is a desktop system running up-to-date Win10 as of Sept 15, 2016. If there's a better forum for this question, pls mention it.
