Windows 10: Checking and repairing E drive?

My partner has a windows 10 pc only six months old, hardly used. recently when the pc starts there is a message saying checking and repairing E drive which takes ages, he says 10 mins, eventually pc starts as normal. I think at some stage perhaps he switched off incorrectly. I have looked at how it is set up and can see that the E drive is a separate folder on the C drive and there is nothing in this E drive. can anyone give me some guidance on what to look at to stop this happening? What to check for etc?

The part of process that you are in when updating Windows is the check disk (CHKDSK), the system is checking your drive for errors.

Are you still having the issue and stuck at Scanning and repairing drive process?

As a workaround, you can follow these steps to bypass the CHKDSK process:

• Hold down the power button for 4 seconds.
• The PC will reboot.
• You will get stuck again on the process, repeat step 1.
• You will get a message "press any key to bypass the chkdsk."
• Press any key and it will continue on the update process.

Windows 10 repairing my alternate boot drive into partially disabled state.

As you facing issues with new hard drive detecting the fails to access Windows, try the below and check if it helps.

Step 1: I suggest you to
Run check disk (chkdsk) and check if it helps.

Chkdsk: The Chkdsk (Check Disc) scan will try to identify and repair bad sectors found on the hard drive. Any data present on these sectors might be lost in the process.
The computer can also go into a no boot state. Proceed at your own risk.

Please follow the steps below to run Chkdsk:

• 
  Press Windows + E
  keys from the keyboard to open File Explorer window.
  
• 
  Select "My Computer" and right-click on the drives in question (Drive that you need to repair).
  
• 
  Select the "Tools" tab.
  
• 
  In the Error-checking area, click <Check Now>.
  

Step 2: If the issue still persists, I suggest you to run Powershell commands for Start menu and Cortana to work and check if it helps.

  Press CTRL+Shift+ESC, to open the
  Task manager.
  
• 
  Click File > Run New Task.
  
• 
  Make sure you have a check mark beside “Create this task with administrative privileges”
  
• 
  Type Powershell.
  
• 
  Type the following in the Powershell prompt:
  
  $manifest = (Get-AppxPackage Microsoft.WindowsStore).InstallLocation + '\AppxManifest.xml'; Add-AppxPackage -DisableDevelopmentMode -Register $manifest

  Close the Powershell window.
  
• 
  Reboot/Restart the computer.
