Windows 10: After my PC failed to restart, a lot of system files are missing.

Yesterday I bought an SSD disk for my PC on top of the HDD that I already have. I didnt make any partitions on the HDD so the system and regular files are on one partition. I wanted to reinstall the system on the SSD because of obvious reasons. However I couldnt copy the disk with Macrium Reflect because i would have to copy the whole disk I had only one partition with all of the files. I decided to completely wipe the HDD because its been getting really sloppy and I already planned to do it for weeks. I have the windows installer on my USB stick so there wouldnt be any problems to install i

Why did the startup window get cleared?

I didn't missed any step, the list was gone and gone , even after using lot of programs the programs were not listed in that list.
