Windows 10: Files and folders gone inside Documents

I really don't know what happened. My folders in my documents are gone. I was pulling a repo using sourcetree then it got an error(saying something about it didn't got all the files needed). I just canceled that for a while and returned to unity(a different repository) but then a message pops up in unity saying a file is not found.
When I checked all my folders and files in my documents are gone. Some folders remained but with no contents. When I checked my taskbar there was this encryption thing(backup your file encryption key.....). Not sure if that was a windows 10 feature. In panic I just closed that thing without reading what that was. As I remember before same thing happened, this icon pops up then I happened to open my Documents and found out everything there was gone or incomplete. I just searched in the net for some minutes about a fix then the files just magically reappeared. After that I didn't mind that incident. Now, its been an hour already and cant find a fix and the files didn't "magically" reappeared so I just used a data recovery but sadly the files I needed are either incomplete or damaged.
How did this happened? and could I still fix this?

Downloads folder is the Documents folder

I suggest you to Restore to Default the folders and document settings and see if it helps.

Step 1:

Please follow below steps and check if it helps.

• Go to Download folder.
• Right click on the Download Folder and go to Properties.
• In Properties go to Location tab.
• In location Tab Click on Restore Default.

Step 2:

Please follow below steps and check if it helps.

• Go to Documents folder.
• Right click on the Document folder and go to Properties.
• In Properties go to Location tab.
• In location Tab Click on Restore Default.

After performing above steps change the settings as you required and check if it helps.
