    I remember a month or two ago I ran a program (It may have been an antivirus, or a disk cleaner, I have no clue) that had an option to speed up booting by disabling some startup apps that Windows itself could not. I tinkered with a few settings and ended up disabling an app at startup that I wanted to enable.

    Now when I try and enable to app at startup through Windows itself it automatically reverts back to disabled on reboot as another program is controlling startup apps. Is there a way to see what is taking control, as I cannot for the life of me remember what program it was :/

    Adding programs to startup with Windows 7?

    You could add entries to the registry to launch the apps on startup, but it's easier to just add them to the startup foler as Newt suggested.

    I didn't missed any step, the list was gone and gone , even after using lot of programs the programs were not listed in that list.

    My pc takes for ever to shut down when i restart

    Suggest cleaning up your startup list .There may be many services / Apps you can remove on startup which is not needed on boot or during shutdown.
    Before you shutdown the Pc check what is running in Task Manager as a program or service in not killing the process on shutdown

    Would suggest cleaning up running apps and services -Autoruns, StartupMonitor,HighjackThis,
    Malware Scan - Malwarebytes,ADWcleaner, Combofix
