How to troubleshoot a non-bootable system

The machine is MSI Titan GT80 SLI Skylake edition running latest-greatest Windows 10.
I have 2 SSDs in the machine, both identical 1TB PCIe.

The original SSD and the one I want restored does not boot. I get the spinning wheel so the disk is getting hit during the boot process but then the spinning wheel goes away and it reboots into the other, working operating system. I get no other messages.
I added the secondary disk with Win10 installed to try to recover the primary, and no, the primary will not boot either when the secondary disk is removed.

How do I begin to troubleshoot this? And how did it go so corrupt. When booted into the working OS, I can see all the data is there so it has to be something in the EFI partition.

I have this idea to install a third SSD and copy the working EFI from the working OS disk to it and then copy the rest of the data off the non-functional disk and then see if that boots. That would have created a hybrid disk.

That system has been causing me a lot of grief over the years, I installed bcdedit multi-boot, or tried to, and it has never worked right on this machine. In short the multi-boot did not work and I had to hit F11 before the boot process to select the SSD I want to boot off. I think it's something bcd related that's causing this failure to boot but I don't know how to completely remove the BCD junk off of it (once I get it back up) and go back to the mode of - hit the power buttons and it just boots without all the options.

    :)

The tutorials provided are just a list of troubleshooting steps. Use only the steps which apply to you.

Since none of the troubleshooting steps here worked, I'd suggest you do a Clean install.

    Multi-bootable USB

Hey guys from TPU, couldn't find any specific thread pertaining to the question asked on title. As mentioned, I'm trying to create a bootable USB, but with many specifics boots available.

I've been trying to create one with multiple boot device including one that enables me to run Windows 10 directly on the USB Thumb Drive but to no avail.

The list of bootable images i'm trying to create are

    1. Windows 10 (A full OS running from thumb drive)
    2. Windows 10 ISO (Bootable disk image for fresh install)
    3. MemTest86+

Have tried YUMI or UUI from the website USB PenDrive Linux but as this is my first time, i don't know how am i screwing up or am doing it right.. Anyone got a rough idea on a step by step guide? Thanks!
