Windows 10: Too late?

So I was downloading some things and used a not so reliable website, as I have already downloaded a lot of programs from that website. So I get it, and extract it to a perfectly normal folder on my desktop, so I click on the .exe called setup, and this when it all goes down, first it tells me that it is already being used, I was confused and somewhat scared. How can a file you downloaded seconds ago be in use when you open it for the first time? Thinking it is fake and there is an error, I decide to try and delete the folder it was in entirely. Then the absolute worst if the worst happened. I
