Windows 10: Transferring from HDD to SSD... but a bit more complex

Hey guys,

I am going to get an 128gb SSD soon and wanted to get my data and windows ready. Currently in my PC i have two hard drives, both one terabyte:

-My first has my windows installation, plus some software (i just uninstalled most of everything though) and takes up about 400GB

-My second has a backup of my first, including all my downloads, pictures,videos and documents which i copied and pasted.

The dilemma is that i can't clone my hard drive to my SSD because it is too big, even after cutting and pasting all my other data onto the other hard drive (trying to isolate and 'shrink' windows so I can clone it). I could uninstall some software (fl studio, sony vegas and after effects) but I have so many plugins and tweaks that I can't simply reinstall them easily with everything I had before. Is it possible that I could just install a new version of windows on my SSD when it comes and then still access my software on my other windows drive. I would essentially have two copies of windows, but on different drives, and then set the BIOS to always boot off the SSD. I only want to have a couple of programs on the SSD, not the big software, but rather just windows and a game with all my files and software on the other two drives.
