Windows 10: Windows 10 extremely sluggish and hard disk usage at 100%

Hello there. I am a noob windows 10 user using a Lenovo laptop I'm unable to tell the model number now please forgive me. But what i can talk about are my problems. Let's start with what I did today. My laptop was functioning perfectly snappy and I decided to dual boot Kali Linux and Windows 10 just to show off. So I followed everything properly, and booted to the Kali desktop. Everything was fine and I ran apt-get upgrade and dist-upgrade. Immediately after that I rebooted and the entire computer took AGES to just go to the grub menu. So I thought something was wrong and decided to boot to windows and then disaster struck. Windows took 7 minutes and 49 seconds yes, I timed it to GET TO THE LOGIN SCREEN and that too took another minute till it would respond to my clicks. So after entering the password it was stuck on a black screen for another 5 minutes until it FINALLY boot to the desktop. I then opened Task Manager which took another minute and saw the following results: CPU percentage 5% RAM 51% Hard Disk 100% and GPU 1%. Upon checking the performance tab I saw the Hard Disk Average Response Time was 10,000ms and usage 100% as stated above. Currently I have no clue what I should do now. So any help would be appreciated.

100% disk usage

100% disk usage on Windows 10

I have been having 100% disk usage off and on for several months. I have tried all steps from every suggestion I can find and nothing resolves the issue. I finally reset to a fresh install of Windows (wiping out all of my files and programs). Here I am
with nothing on this computer, two programs open (Task Manager and Chrome), bouncing between 22-100% disk usage. Please help! I'm at my wits end! I have a Intel Core i7-7500 CPU @ 2.75 GHz, 2tb hard drive and 16 GB RAM
