Windows 10: Windows 10 In-place repair - Cant keep files and apps, windows install

Am trying to do an In-place repair to my Surface Pro 3 already running windows 10 (Build 10586.29) because of bugs causing the Start menu and search to be unusable, as well as some metro apps. Have already tried re registering apps using powershell but no luck.
The steps i have followed to attempt this In-place repair are here,
and am using the USB installation media method.
The problem I'm experiencing and enquiring about is when I get up to choosing what to keep, it tells me this. Down the bottom it explains why those two options are greyed out but that shouldn't be correct because my install is just the standard install on my built in hard drive.
I have done a bit of research and found some people have fixed this by undoing past registry edits, but this is a very new computer and have never done any registry edits and started with a clean install. Windows and all my system files and programs are in there reglar spot and I run nothing off of other hard drives. Also I have tried booting from the USB media and get the same thing. So how could this be solved? Thanks in advance. *Wink

Okay.You might then do a repair install which would keep everything including files and apps and reinstall windows.Repair

If I re-install windows 10 from "Repair install Windows 10 with an in-place upgrade" using the "keep all files and apps" choice will it keep all my programmes?

Why don't you just select Keep personal files and apps? You can choose one of the two other options, too, as is clearly told in the tutorial you mentioned.

Forget the above, I've just noticed my reply is wrong; when checking your screenshot again I can see that those two other options are greyed out.

I have no idea why. One possible reason is that the install media used is older than current installed Windows. The in-place upgrade and repair install needs to be done using the same Windows version, build and edition than the installed Windows, or later.

 

It's say at the bottom of the screenshot what the problem appears to be, sorry I should of made that clearer

 

Yeah, that message suggests that your Windows is not installed in C:\Windows folder, or that you have used some junctions or symbolic links to move some of the system folders to another location.

 

I know what it means and clearly said above that I have not done either of those two things.

 

Backup up your personal files before going any further - just to be safe *Wink
Copy your User folders and any other save location folders to a USB drive

Then read through the following
Download a recovery image for Microsoft Surface
Using a Microsoft Surface USB recovery drive
Restore or reset Microsoft Surface | Surface factory settings

 

Thanks for your help, I am aware and able to do a reset but wanted to do a in-place repair so I could keep my program's and not have to set stuff up again, any other way I can fix my issue without loosing that stuff?

 

You could try this
DISM - Repair Windows 10 Image - Windows 10 Forums
Scroll down to
5. To Use DISM /RestoreHealth Command

If that doesn't help, you might need the image from an install pkg
Scroll down to
6. To Use DISM /RestoreHealth /Source:wim Command
?? You might want to create the Surface recovery image and use that as the source - Not sure

Then run sfc /scannow

You mentioned that you re-registered apps ...
Did you re-register the Store?
