Windows 10: How do I stop Xbox one controllers from controlling default windows apps?

First off I've already disabled the controller support in steam so I know its not that. So to start, because of the awful quality of the micro USB on the back of xbox controllers it often disconnects when I'm playing. The problem comes in when I go back to my desktop after I'm done playing and even though the controller isn't even plugged in it will still control default windows apps such as the start menu causing me to literally not be able to use windows, effectively bricking any windows functions due to this pea brained decision on their part until I completely reboot my computer. Is there any way to fix this because I'm not spending $800 a year on batteries or rechargeable ones that don't hold a charge after 2 weeks.
